왜소한 몸집 때문에 조롱의 대상이 되었던 세계적인 공학박사 카프는 앙심을 품고 영희의 아버지인 물리학 박사 윤박사를 납치한다. 태권 브이의 조종사인 훈은 미란을 구하지 못했다는 죄책감에 조종을 안하려고 하지만 영희와 함께 카프에게 쫓기던 수엘을 구해준다. 수엘은 카프의 부하로 태권 브이의 기능을 탐지하기 위해 위장하여 침입한 것. 수엘은 점차 훈을 사랑하게 되지만 자신의 정체가 영희에게 탄로나자 카프에게로 달아난다. 한편 카프는 납치한 윤박사에게 우주정복을 위한 에너지 90을 연구하게 하고 자신은 훈에게 패했던 무술 챔피언들의 적개심을 이용해 무술로보트를 만든다. 무술 로보트와 대항한 훈은 위기에 몰리지만 수엘의 도움으로 윤박사는 에너지 90을 로보트 태권 브이에 축적시킨다. 로보트 태권 브이는 무술로보트를 제거하고 카프는 죽는다. 카프의 기지 폭발로 수엘도 죽고 훈과 영희는 윤박사와 사람들을 구해 지구로 돌아온다.
